The first place that came to mind was the Japanese Tea Garden in Golden Gate Park, across from the California Academy of Sciences.

It is a traditional Japanese garden, surrounded by five acres of land. Intricately landscaped with pagodas, ceremonial Buddhas, Koi ponds, waterfalls, cherry trees, stone gardens, and a half-moon bridge, it's a pretty cool spot to see (if not a bit touristy). A pot of green tea and a cookie will set ya back about ~$4. The Tea Garden is at its best (and most popular) during the spring.

Om Shan Tea - burner/hippie atmosphere. A couple of dollars buys you as much tea as you can drink; just sit around the table, chat and drink out of tiny tiny cups.

Lovejoy's - English style tea shop with lace doilies, delicious pastries, and excellent tea.

Imperial Tea Court - The best Chinese tea shop in San Francisco that I know of. Some of the varieties are very very expensive however.
